The difference is that some proteins are made up of a bunch of polypeptides (like haemoglobin). That's why the one-gene-one-protein hypothesis was changed to one-gene-one-polypeptide.

Basically, polypeptide synthesis gives you the bits needed to make up a complex protein that can then be expressed and made functional.
