What if say next year, I wanted to transfer courses. What does centrelink do with the payments regarding allowable time to finish? Do they still take into account your previous course time or do they shift it over to the new course allowable time?

Say I was doing a 3 year course and moved to a 5 year course. Do they only keep the previous 3 year allowable time or do they shift it over to the 5 year allowable time?

Um, do you mean Centrelink payments or Equity scholarships?

Then it doesn't matter. As long as you meet the requirements for getting centrelink, you'll keep getting it. Changing courses or degree lengths (as long as you meet the 18CPs required for full-time enrolment) doesn't change the money you get.
