For me prayer is fundamentally an admission that we are a created being of a just and compassionate creator (Our Father who art in Heaven hallowed by thy name, Thy Kingdom come thy will be done...) It's about surrendering your will to His, and, in this context, sincerely examining your conscience for faults.
But I can see how an athiest would view it as mastabatory, considering that you believe that there's no one there to talk to.
