I'm presently doing engineering/commerce combined degree and I belong to the engineering faculty.

Will dropping engineering pose a problem with these circumstances?

No. I can't remember which faculty you need to talk to, but ask both about it. It should be as simple as completing some paperwork internally and then enrol in the single commerce degree.

My friend (who is also doing com/engo) has wanted to drop engo since his second year. He hasn't been able to because this entails reapplying through UAC, which means his uni marks need to be high enough to gain 'entry' to commerce (like any other UAC applicant). His marks are pretty low, so he is now in his 4th year, and still enduring engo. Hope it works out for you though.
