I was doing harder 3u and realised in the text book that each topic of it is by itself. what i'd like to know is whether in the exams they will combine harder 3u topics with other topics and if so how popular or frequent are these Qs?

For example i did a circle geometry question that involved elimination of variables and a integration question that is intertwined with inequalities.

In the HSC are these usually the case for harder 3u questions or do they usually have like single topic harder 3u ones.

Yep, it can be anything really; separate topics on their own or a combination of topics either synthesised within each other (Extension 1 topics) or synthesised within Extension 2 topics.

Harder 3unit means they can ask you anything in all of mathematics.

In the more extreme circumstances, they'll briefly teach you a new topic and then get you to do some questions (think SGS).
