Ive got a copy of windows xp pro.

Ive formatted my computer and all.

But when i start up, the computer says

invalid system disk, replace disk and try again
^ This is when there is no disk even in the drive!

So anyway I put in a windows 98 system disk and press enter at the prompt, it then comes up with 3 options

1) boot with CD Rom support
2) without cd rom support
3) safe mode

so i boot with cd rom support, but i cant run setup.exe because it says this program cannot be run in DOS

Can anyone help?

This is normal, since your hard disk is no longer bootable after formatting.

Why not use your Windows XP CD? It should be bootable.

If you still can't boot from your XP CD ROM you can execute the setup through the CD ROM's I386 directory, if i remember right the setup file is WINNT.EXE

or WINNT32.EXE, do a DIR listing and look for a file similar along those lines.
